I know that the CVS on Fulton Street in Lower Manhattan (between Broadway and the South Street Seaport) has them and the Duane Reades on Broadway at 50th and at 52nd Streets have them as well.
Also the Duane Read on Whitehall St. @ Stone St. (near the ferry) On a cardboard stand near the side entrace to the building in the middle of the store. Work the [img] http://www.nyctransitforums.com/forums/images/smilies/bullets/75px-NYCS-bull-trans-W_svg.png

Tastykake, on this side of the Hudson was mostly distributed by Operative Cake company (which carried all the miscellaneous stuff not distributed here by the first party, such as Flowers, PET and Dolly Madison), and could be found on the Lady Linda shelves in small stores, but recently, you don't see them there as much. So some stores willl just have their own. Meanwhile, on the other side of the Hudson, Tastykake picks up, while Drakes starts becoming more scarce compared to this side of the Hudson.
I saw a bunch of Tastykakes in Key West once, on the same rack as the Drakes, at a gas station.
