I was in Harrisburg last weekend for the Keystone Games and had breakfast at the East Shore Diner. Good food for a low price.It is at Cameron and Paxton down the street from the Farmshow building.

Here's a thread I started and finished back in 2007 (that was a quick 5 years!!).
 
Some good tips here. I do know that The Spot in Harrisburg has closed, other than that I haven't done any follow up research, but it may still be of use.

In Harrisburg, the Jackson house for burgers or hoagies Open for Lunch only.
Subway Cafe for very good tavern pizza.

First time I tried posting this, everything locked up.let's hope this works...........When my wife and I used to make the trek from Philly to Penn State to visit the kids, we often stopped at the Capitol Diner.exit 1 or 2 off 283, I think.  Nothing fancy, but lots of good and very pleasant waitresses.

Wolfe's Diner on Rte. 15 about 15 miles south of Harrisburg is a real diner that has been there since the 50's.  It is great.
